You have two bus rides :

one from the Airport to Shinjuku Station and one from Shinjuku Station to Yamanakako
Depending on your Airline you will arrive at Terminal 1 or 2. In any case look for a counter of 'Airport Limousine Bus' (They have orange signs)

1. Ask for a ticket to 'Shinjuku Station' It will cost Yen 3,000
2. Find out what time the bus is leaving and from where.
3. Double check that the bus you get on is going to 'Shinjuku Station'
The first bus ride will take 60 to 90 minutes depending on traffic. You will get off at Shinjuku Station

You are now in the middle of Tokyo in front of a tall building. Your next bus is just around the corner. (At certain times, but rarely, the bus will stop at the opposite side of the road) Go around the building, counter clockwise. On the backside is the bus terminal for the Chuo Highway Bus that takes you to Lake Yamanaka. From there buses are going to many different places.
